I think it is either because of his stats and movepool (pretty strong mix attacker that can change the whole meta),

or because they want to keep him as a special asset to use at a big event later,

or -and I put my money on this one- they are afraid of implementing his ability, imagine the amount of bugs that will happen. XD

It is the only pokemon an NPC could have without his ability working. 
And the NPC always sends him first, and if I'm not wrong he is also put at the end of the party so he will be always the target of his own ability.
