Nope, except you put a rule that forçe you to do something with fainted mons, like permabox him or release. Mons that are fainted will kept fainted until get revived by Heal Paths, NPCs, get Stored on box and return to party, or via Items/Pokécenter. And you don't lose money by lose battles.
