Currently, in Pokemmo, it's impossible to catch a permanent legendary, because of PVP balancing and dungeons.
Banning legendaries in PVP and Dungeons would be a good way to add to the game, just leaving them to the base game, or an "anything goes" pvp.
But, we have a problem: The players who completed the game, and can't capture the story legendaries.
To get around this problem, it would be good: Give the legendaries to those who have already completed the E4 in the region; Place these story legendaries in specific places in the region, being able to capture after the battle in the story, but maintaining the effect of not being able to capture during that same battle.
All the legendaries should be the same as Zekrom in question of ivs. All untreatable, unsellable, just like the present-pokemon, but 6x25IVs.
